Netbeans producing Jar

When I run my application within Netbeans everything runs smoothly.
But when I run the .jar after doing a clean and build, I start getting null pointer exceptions in one of the methods, the null pointers are coming from classes that I haven't written myself so I'm not exactly sure whats going on.
Does anyone have any ideas as to what it may be?
