I don't know if someone else have had this issue or not, but I just want to add an empty folder for storing my codes in it. However I can not seem to find it when I right click --> new file --> (missing folder option). How do I get that option back?

I am not sure what I can tell you. You could remove the version folder from your .netbeans directory in your home directory. This will reset NetBeans back to the "uninitialized" state. You would have to re-download and install any plugins you have configured.
