Is it intended that a new project does not automatically become the main
project?
In recent nightly builds, the last project remains as main and the new
project needs to be manually set to main.

Yes, there was a change in behavior. Currently, it is not required to
have a main project in the IDE. Rather, the project to run is
determined based on the current context you are working on. E.g. if
you are editing a Ruby file in the editor, the project corresponding
to this project will be run when you hit F6. Or, if the project
explorer window is fronted, the project corresponding to selection in
this window will be used.
Of course, you can still set a main project, and in that case this
project will be used all the time when you hit F6, but the default
behavior is that the active project is selection-sensitive.
Is this not the behavior you would expect? If you think the IDE
should behave differently, please let us know how you think it should
behave.
