I have NetBeans 6.1 with all updates, now, by the 3rd October 2008, and the
popup issue is not solved for Java Web & EE version.
Linux, Ubuntu 8.04 x86

I think it is fixed only in 6.5 builds, could you try with 6.5 Beta or
with the latest dev build

I just tried the latest build of 6.5 (with Java EE) and all I can say is it's
not fixed, well only partially.
NetBeans does remember the "popup" settings even after restarting it, but,
while working it starts again popping up as if it has forgotten about those
settings, I'm not sure what I actually did/do to cause the NetBeans
sclerosis, I think the reason is after pressing once the Ctrl+Space keys to
bring _once_ the popup menu (documentation/suggestions) - from that moment
on it keeps popping up every time NetBeans thinks there's something to tell
you. Again, I'm not sure what's the real reason, but the popups issue is not
fixed completely. For those who work a lot with JSP/JSF pages know that this
bug works as a showstopper getting in your way every time you write
something.
Besides the EE edition is pretty buggy, NetBeans can't seem to remember the
password for GlassFishv2 and for some reason after pressing F6 (run command)
it doesn't start Firefox, it only deploys the project to the server. I'm
running it on Ubuntu 8.04 with sun-java6-jdk.
