Here is my story:
I installed Netbeans 6.8 from the ubuntu software centre.
Then I installed Netbeans 6.9 Java SE from http://netbeans.org/downloads/index.html

I couldn't figure out how to open Netbeans 6.9, since when I tried "netbeans" on the commandline, it opened Netbeans 6.8.

I uninstalled netbeans 6.8 from the ubuntu software centre.
I wasn't able to run compiled java files anymore because the jdk had disappeared.

I downloaded a copack of netbeans and the jdk from https://cds.sun.com/is-bin/INTERSHOP.enfinity/WFS/CDS-CDS_Developer-Site/en_US/-/USD/ViewProductDetail-Start?ProductRef=jdk-6u20-nb-6.9-oth-JPR@CDS-CDS_Developer.
When I ran it, it installed the jdk to my home-folder. It says netbeans 6.9 has already been installed.

When I try to run the first file again (netbeans SE), it says it can't find the jdk. I also can't open any java files anymore.

So I have 2 problems.
- My jdk is installed at a wrong location.
- I can't figure out how to open netbeans6.9

If you installed it under current user (not using sudo), then you can
run it either via
~/netbeans-6.9/bin/netbeans (default installation location)
or using Desktop or Applications->Programming shortcut.

You can specify the JDK path using --javahome argument, e.g.
netbeans-6.9-ml-javase-linux.sh --javahome $HOME/jdk1.6.0_20
